I've got an alder model ez-go golf cart with the internal start/gen.
What can I use to remove the flywheel and does anyone know if it can be done with engine in cart?

Many small engine flywheels are drilled and some are tapped for a puller. You can take a steel plate and drill it to match the puller holes and drill and tap it in the center for a jacking screw.

You can find your answer here

Mine is a 1994 with a Robin engine once I removed the bolt that retains the clutch to the crank I used a big bolt to jack the clutch off...

The clutch hub is threaded you have to be careful not to damage the threads on the end of the crank... I don't remember the size of the bolt that was required...

On my 94 I am sure I use a standard automotive harmonic balancer puller if it was to big I would have dropped down to a smaller one just like it.... I can have the engine out of my 94 in less than 30 min... nuttin to it.... I do cheat I have a automotive lift to lift it on...

Well you can do as mentioned using a plate, and drill the holes to match the flywheel. Then put a socket or large nut behind it, and use the bolts in the flywheel to pull it off. Just have to keep it some what even so it doesn't get in a bind from pulling to much on one side.
