Diagnosing bad injector pump on 1650 cockshutt

I'm really hoping someone here can guide me in the right direction with the injection pump on my 1650 cockshutt. This tractor had been running well and the other day before going to rake hay it seems to have likely sucked a bunch of water through the fuel system. I have since drained the tank and replaced filters but after bleeding the injectors it looks like I have 2 dead cylinders. #3 &4 don't seem to be getting the same pressure to the injectors like the other 4 when I Crack the nuts to bleed them. Is there a way to diagnose if the pump bit the dust after the water went through it. Any information would help. Thanks

That rotary pump won't act like that with one set of plungers feeding all cylinders. INJECTORS could be the problem though. Which engine does it have, the early energy cell head or direct injected pencil injectors?
 
It's the early energy cell 283. I thought it was very strange that only 2 cylinders aren't getting fuel. I had actually taken the line completely off of #4 and started the engine it looked like it was getting small amount of fuel on initial start up but when running almost next to no fuel

I'm not sure if there could be an air lock in those 2 lines. I'll peel the injectors back off today and put them back on the test bench to check spray pattern and cracking pressure. I also had not realized that when the water went through the system the water separator was about half full of water. Had no idea there was that much water in the system

That’s what it will look like at idle, the engine uses much less fuel at idle and no load.

Ok would you suggest removing he injectors from those 2 cylinders and clean and re test them? If the injector pump fails will I loose basically flow to all the injectors? I very much appreciate the help

When the pump fails engine won't run. Might be best to clean/repair all six injectors and do a compression test on engine while injectors are out.
