JD 2040 timing mistake?

I recently had my 2040 injection pump rebuilt along with new injectors. I got it started without issue but I’m pretty sure the timing is off. It doesn’t sound right. It sounds like it has a miss. When I disassembled the pump from the tractor I made sure to leave the gear as it was and didn’t crank the engine with the injection pump off. It seems to me that, by lining up the dowel pin on the pump with the slot in the injection pump timing gear how in the world can anything be off? I also marked the engine relative to the pump flange so that didn’t change. I’ve only let the tractor idle about 5 minutes or so since I got it running after the new pump so maybe I just need to let it run more to fully purge the fuel lines? Or is it more likely I jumped a single tooth one way or the other when I reinstalled the pump even though I was extremely mindful to not make that mistake when I put the pump back on the tractor? I just need experienced help with suggestions. Thanks.
 
Did you pressure test injectors before installation?
Tx Jim I did not. I had the pump rebuilt at a place in a nearby town that came highly recommended by several folks and I bought the injectors from them along with the pump rebuild. I have no idea if they actually checked them or not but could ask in Monday.
 
I've read where some new injectors do not pop off at correct pressure or have correct spray pattern. Were your new injectors name brand or aftermarket?

I have no idea and wonder myself. I called a local mechanic that is in my area that is the JD guy expert around here and he recommended the place I used. He told me he didn’t rebuild pumps that he uses this place he referred me to. I just know they are reputable but didn’t ask that question. They handed them to me in a zip lock bag with caps on the end and they looked new but they were not in a JD parts bag and I have no idea if they are aftermarket or OEM.
 
If the pump gear in the JD engine fits snug in the gear case like Ford and Perkins engines do it can't move enough to jump one tooth.
That’s good to know. I wondered about that plus I took so much care not to let it jump. It drops a little toward the mating gear when you move the pump but not much. When I put the pump back on the gear just has to move very little to center with the pump shaft but it doesn’t have to be picked up to get it to align. I just believe I got that part right but my tractor running abnormal has me questioning that. Thanks. Not sure what next steps should be to be most efficient in solving the issue.
 
Did you pressure test injectors before installation? Have you attempted advancing or retarding inj pump timing by rotating IP a degree or 2?
I loosened the injector fuel lines one at a time while the engine was running and learned my “new” #1 injector is bad. No engine change at all when it was loosened. Both #2 and #3 drastically changed the engine when they were loosened.
