New Holland LX 565 skid steer that doesn't seems to have governor response after overhaul

I overhauled a New Holland LX565 skid steer a few months ago and since it was overhauled does not seem to have much governor response. Engine also starts hard-kind of spits and sputters and struggles to catch itself but eventually gets going and sounds good but bogs down when going up a incline or using hydraulics like governor doesn't work properly. When initially starting engine after overhaul got it started and blew black smoke and was running very eratically seemed to run wide open then idle and back and forth, then realized something was very wrong when had to pull fuel line off to get engine to shut off. Then realized the linkage going to fuel rack on injection pump was on wrong side of manual shutoff lever linkage on timing cover and believe was holding rack in full fuel. The service manual I have is not very discriptive on assembly. I then corrected this but now have what seems to be very poor to no governor response as discribed earlier. Since a new camshaft was installed we figured our problem maybe was timeing so removed plunger on #1 and followed procedure in manual. When barring engine over and watching fuel come out of #1 there didn't seem to be a precise time when fuel stops, it just kind of comes and druals out, seems to me it would be more pronounced. That being said we tried just about every shim thickness with no change in governor response. I'm wondering if somehow something got damaged by the mislocation of linkage to fuel rack with manual shut off lever linkage or if anybody has experinced this problem and what fixed the problem.
