The manual says to thread the needles and make sure twine is in the discs before setting up needle to knotter clearance. Where I will be putting the needles in with no real idea where to adjust them should I just set them close so they barely rub then go from there ?

I would set them close first. Then cycle them with no twine by hand and set them again. Then you will have to do the final setting with twine because they will flex a little from the pull of the twine.
