I’m planing a full service on my JD 50 and am unsure of what fluids to use for the rear end/transmission and the PTO clutch? Would it be ok to use a JDM20C or equivalent in both the rear end and the PTO clutch?

No. Rear end needs GL-5 80W/90 gear lube JD # TY6382. PTO clutch needs SAE10W crankcase oil JD TORO-GARD JD # TY22067.

Just fill it to the point that it won't take anymore through the filler opening.

As others mention in posts in general, it is wise to have operator's and service manuals available as they answer many questions.
