I recently took my carb apart and noticed the gasket between the two halves was virtually non-existent. If I replace (add) that gasket, and the gasket between the carb and intake manifold, will it throw off my carb settings? Will all the jets need to be re-adjusted? Or will it run just the same with that extra material in there?

Won't change anything. I always make my own gaskets.

It’s always a good idea to check the mixture setting. Adjust for the most rpm at the the lowest idle. Slow idle is around 400 rpm. Anytime you set timing you check this setting. The main jet at the bottom it won’t affect. Rule of thumb, harder you work the tractor it has to be open more. Putting around it can be one turn less. 2 1/2 turns out is kinda the standard. Mixture is around 3/4 - 1 turn out and adjust from there for the most rpm. Alway best to have your points set first and then timing and then carb in that order.
 
My concern if you have somehow been running without a bowl gasket, is this: Does the venturi get loose between the two halves when a gasket is inserted? I am thinking the venturi should be snug (maybe not totally air tight, but not jiggly around loose either) between the top and bottom and if it is loose, it will probably change the fuel level in the float bowl.
