Allis 200 l need help

I have this Allis 200 and I’m having issues
First of all when I got it it would run for a couple minutes then the glass filter would start bubbling and then it was die after me messing with it at some point the shaft in the injection pump broke so I sent it off to get it rebuilt by a reputable injection pump repair shop I got it back and it ran amazing had no trouble for probably 6 hours on the tractor not when I was trying to spread manure it’s started bubbling again I really don’t know where to start any help greatly appreciate

Gravity fuel system, How well does the fuel flow INTO the filter INLET? Was the ORIGINAL pump hydraulic head pressed apart to find the CAUSE of the head seizure/shaft breakage? I WON'T send out a repaired pump when that happens without KNOWING the cause that wrecked the removed pump, or it MIGHT happen again if the trouble is NOT corrected.
 
Walk me through that how do I check for something like that

The only time I've seen one of those bubble was on a very cold day on a JD tractor when the fuel didn't want to flow.
Kind of irrelevant to your issue- are you drawing from both sides of the tank, as was originally intended? I believe there was a service bulletin back in the 70's which recommended turning the clamp on the water separator upside down.
 
Take an air hose put air pressure on the fuel tank look for leaks that should show you where it is sucking air, my best solution for your problem
