Allis 5040 problems

I have a 5040 Allis that’s giving me fits. Trying to check timing but the repair manual is misleading. It says flywheel should time at INEZ when injection pump is in time. Well my flywheel doesn’t have those letters. I have 2 INJ lines about 1 1/2” apart. Tractor is running roug and won’t start without either. Once started it misses and injection pump makes a ticking sound. Hope someone has some experience on these tractors. Thanks
 
Did you just buy this tractor??? Or have you owned it and it was running fine and now it isn't ??? If the injection pump is getting air in the fuel because of a dirty fuel filter or blockage in the fuel supply line, or blockage at the tank outlet, the injection pump will make all sorts of rattling noises. It will also run rough.
Make note of this fact: injection pumps do not change their timing setting on their own. So I question the fact that it really isn't out of time at all.

Tractor belongs to a friend. He has had a couple different guys working on it . The pump was supposedly rebuilt. I’m just trying to check everything as I go. I hate working on something someone else has fooled with, you never know what has been done. He told me that it ran but not great so he took it to a guy that told him the injection pump needed gone thru. So they took the pump off and had it rebuilt. He said when they first got it back it ran fine for the first couple times they used it then it got to the point it would not start without either and it misses after started then dies after a few mins. Somewere along the way he had someone else work on it also. Just giving you a little back ground. Any insight is very much appreciated, Thanks

If this is all true, the injection pump must be timed correctly. As I said, injection pumps don't change timing on their own. I have to assume if it did run OK at this point, the inj pump repairs must have been done correctly ?? This tractor has a "LIFT" pump on the right side of the engine, correct ????????? Seems to me like there might be a screen that could be plugged on that transfer pump?? Or the transfer pump isn't working as it should ?? But, regardless, diesel fuel must flow easily and by gravity out of the fuel tank to that transfer pump. From there the transfer pump must push fuel around the engine and thru the fuel filter(s) to the injection pump inlet.
 
I have replaced all the rubber lines from tank to filters and both returns. It has a new looking transfer pump and it will hand pump fuel to bleed the system so I think it’s fine. I suppose I could take the line coming out of the transfer pump off and crank the engine over to verify that it’s pumping fuel.
