Engine installation Problems

I was installing a new engine this weekend and ran into a problem. The input shaft from the tranny has a 2 inch pilot before the splines the new engine crankshaft does not have clearance for the pilot. Should I drill clearance into the crank or could I cut off the pilot and be fine?
 
As long as you left enough pilot to completely fill the depth of the pilot bushing then you will be fine. Any extra hanging through to the inside of the bushing is useless anyway
