I am putting a new countershaft in my H. I have removed the old dog style countershaft and installing the newer spline countershaft.

When I was installing the new shaft, it would not go in. The constant mesh gear, the large one, hits the oil runs on the side of the rear frame and this is caused by the extra length of the new shaft.

How should I proceed?

I had the same problem when I changed one and no matter how I turned that shaft and gear I could not get it in. As I remember I took the gear off the shaft and then put the shaft in and put the gear back on on. I think I had some problem getting the gear off and on. I had done another one and had no problem.

If you search the archives you can find a previous discussion on this from a few years ago. I know I read it but can't remember the details. Like Alvin Dick said it did involve removing the gear.
