JD 1050 cranking problems

Well...it all started when this early 80s JD1050 with a Yanmar 3 cyl diesel ran out of fuel. We bled the lines and got her running again, but now, starting is a huge problem. The engine has to turn over a lot (about 45-60 seconds of cranking) before it will start. While it is trying to crank, dark black smoke is being emitted and one it is running, it pours black smoke for about 60-90 seconds. Once it is running, it seems as if it is not running as well as it has before and there is a small bit of white smoke coming from the blowby tube that was not there before either. Other than running out of fuel, the only thing I have done to this tractor is replace the battery. I can change any part, but I have no clue how to diagnose any problems. Any help here would be fantastic!!!
 
Sounds like fuel might be draining back to tank or still air in fuel filter housing. Check all lines for cracking. Make sure fittings and clamps are tight. It doesnt have to leak fuel to suck air.
