Jd 350 injector pump

My John Deere 350 crawler was getting fuel in the oil so I removed the injector pump replace the two boots and then when reinstalling the roosa master injector pump it will not seat all the way in as it was when it came off. it comes up about 1/8 of an inch short of completely seating any suggestions on what what may be causing it. It's a hard stop so not the o rung.
 
Sounds like the shaft drive tang is not in the rotor drive slot. Spring loaded button at the shaft front will let it go forward a bit more than usual. Did you align the timing marks before pulling the pump? If not, make sure the shaft end dot aligns with the rotor slot dot inside.
 
Did you have the throttle shaft tied in the full fuel position before you pulled the drive shaft out?? A fly weight can drop out of position and cause this type of problem. Al

I thought I did but is there a way to tell if this is the problem? Or is there an easy fix??
 
If one or more of the six weights inside IS out of place pump will need to come apart. My guess is it needs to come down anyway if you are getting fuel into the oil. When the retainer ring breaks apart, plugs-restricts the return side, housing pressure will rise and force fuel past the drive seal. Those seals don't fail on their own in most cases. Just finished testing a Case 450 bulldozer pump for the same trouble.
