JD 40 Drivetrain frozen

Hello!
Just grabbed a 1953 JD 40. Engine had water in it, so I pulled the head, and it had a broke valve and some rust on top of the piston. Heads getting rebuilt at the moment. Tried to turn the engine over by hand but wouldn't budge. Long story short pulled the pistons and the engine wasn't the issue. The tractor rolls in neutral, but the engine's crankshaft will only turn when the clutch is depressed?? is this a bad clutch?
 
Hmmmm the transmission shifts though. Not as easily it is stiff.
Sometimes the shifting rails and forks wear and have enough play that one gear does not get pulled out of engagement completely. The tractor will then drive in neutral and bind up in two gears anytime it is shifted out of neutral. Depending on the model of tractor, the fix is to pull the shifter, manually slide the offending gear back to neutral and reinstall the shifter.
