John Deere 2040 Not Running Right

Hello all, First time back here in years, Working on a '79 2040 for a neighbor and having some trouble. He requested i send the injection pump off to be rebuilt which i did. The company said the pump was rather worn out... Anyway i reinstalled the pump and l replaced the injectors with JD OEM. Bled the lines and the tractor will crank and act like it wants to go and will not go without a little ether. I finally got it to run but it runs bad and misses and fuel knocks. I can crack the lines while its running only one of them affects the way it runs which leads me to believe its only running on one cylinder? I know it has fuel as i can hear it returning to the tank. Im just not sure where to go next I never ran the tractor before moving the pump so I'm unsure of how it ran before. any help is appreciated thanks. Marcus
 
What procedure to time inj pump did you utilize when you installed pump? Did you have new injectors pressure tested before installation?

Utilizing too much starter fluid can easily damage engine parts & lower compression causing engine to be more difficult to get operating
 
It has the Roto Diesel injection pump and was under the understanding theyre is no timing procedure necessary. I did make a line on the pump and front cover before removing and installed it in the same position. I hate ether but I cant get it to run without. I did nothing with the injectors except purchase them from John Deere
 

Your statement is true if engine timing gears aren't moved in absence of IP but according to 2040 TM there is a timing procedure after pump has been installed. See photo below.
