Our John Deere 50 was almost totally submerged due to a flood. Starting the slow process of draining all of the fluids and replacing everything related. I need help with information for the following areas please.

How to change the air filter?
How to drain the hydraulic fluid?
The PTO has a fill plug but I can't find the drain plug. Where to locate it?
Where to purchase a gasket for the sediment bowl?
 
Sounds like you need to get a manual. It has answers to all your questions. Members here will also answer them.
 
JD publications Here is a link to get an Operating Manual for your tractor. Go to this site and select “search by key word or PN. Type in OMR 2033 and search. When it comes up you can click the arrow to point down by Op manuals there you can put it in your cart if you want to purchase an actual copy. Also there is a square at the right with the arrow up to the right corner when you click that you can view it. The down arrow with the line under it will down load it to your PC. If you prefer not to view the manual on your PC you could print it off and put it in a 3 ring binder.
I should have took down the Tech Manuals number if you wanted that. Those can only be purchased and cannot be viewed online.
Your air filter is an oil bath unit.
Towards your questions:
The tractor has an oil bath air filter. You will have to determine how much water got in it as to whether or not it needs more cleaning beyond just replacing the oil in the cup on the bottom of it.
If the sediment bowl is normal sized and you have an Oreilly auto parts store near you the gasket is part number 398 (fuel strainer).

I think pto plug is below the left rear side of the tractor towards the back at least on my b. This should also drain the power trol.
Transmission plug will be farther forward. I believe a bit more on the right side. Hit the engine plug and you went too far.

112364 Should be part number at yesterdays tractor or asap for the gasket if it has the original bowl
 
Hydraulic fluid drain is on the bottom of the rear cover. You may have to move the drawbar aside to see it. The fill plug is the large cap near the top of the valve body pointing up at an angle. The petcock on the right side is for the fluid level. Fill till it runs out there. The transmission/rear housing drain is on the bottom forward of the hydraulic drain at a lower point. No drain or fill for the PTO. I think what you're seeing is the fill plug for the transmission on loser on the right side of the rear cover. The hydraulic reservoir is part of the rear cover but the fluid is separated from the transmission. That plug is for the transmission, fill up to the opening.
