Oliver 88 Injection pump problems

So last fall our oliver 88 had one hell of a time square baling about 10 acres. I decided to investigate further and found the water pump had blown the mechanical seal and the bearings were shot so not moving nearly enough water. replaced the pump over the winter and come spring did a test run to be sure all the sealing faces were good to go and theres a crack in the block on the injector side. anyway long story short the injector pump came off block was welded and now the pump is out of time.... unfortunately I dont have much experience with diesel engine fuel systems. anyone know how to get this machine back in time. I plan on putting the old girl back in the shop this winter and get it running for the spring. I would hate to see it go but that will be its fate if i cant get it running and pulling its weight around the farm.

Pull the valve cover to watch the #SIX rocker arms, crank engine by hand and stop during the valve overlap, meaning exhaust almost closed and intake starting to open. This will guarantee that #1 piston is on the compression stroke. Now back engine up counter-clockwise a bit to align the flywheel FP mark. This is where the pump drive hub mark aligns with pointer, and the pump head gear marked tooth is visible under the two bolt side cover. Pump turns engine speed, and pump hydraulic head turns 1/2 engine speed so it can be 180 degrees out of time if not careful. If the pump hub mark aligns with pointer, but the head drive gear mark is NOT visible, then pump is ready to fire # 6, and pump needs turned one revolution to fire # 1
