I have a 44H and it seems every winter once it gets real cold the old girl will start but it will not run with the clutch out until it warms up enough or you start a fire under to melt the ice i drained water out of it this fall before it out got cold and it happened again where is the water getting in
 
Have you had much rain since you changed your grease, All the bolts that keep the deck down, under you'r feet,have a nice little funnel built into them,most would be dry on my loader M, maybe 2 would be full of water, after i covered them with some none slip 4 in wide covering,Mfg by 3M Co, i haven't had a problem since.You can cut that real easy with a tin snips and stick it on the deck. Blow it off and have it clean before applying, it should be warm weather though!
 
I put Teflon tape on the threads of the fill plug on mine and haven't had a problem with water. Tractor was half full of water after 15 years of sitting when I got it. Maybe I'm just lucky.
 
The bell on the base of gearshift is also a place water can get in. It cannot be sealed to the lever with RTV because it has to move up and down slightly, thus the spring, Get a rubber flare shield like for a front end tie rod end a slip it over it so any dips coming down the shift lever and will be diverted to drip on the larger part of the bell.
 
Did you drain the water after it sat over nite when u drained it? I would take years for enough water to get back in to freeze it. Another possibility is maybe your belly pump hyd pump is froze
 
I made a epdm rubber under cap on the same type of shift leaver on my Farmall BN. Formed a circle, cut it created a cone, glued the cone together with tire tube glue leaving a miniscule hole in the point slid it down over the shifter shaft, put the steel cap back on >>>> out come <<< no water flowing down shifter leaver into tran. The same assembly can be done with the cap and nob still on just moving the steel cap up and rapping the rubber around the shaft, gluing and clamping the ends together till dried and solidly together. Make the rubber cap large enough so that after the steel cap is put back in place then trim off the excess at the bottom of the cap.

The belly pump has it's own oil reservoir and there is a drain plug on the bottom.

When you said that you drained the water from the transmission this fall did you drain from both transmission drain plugs? There is the large one at the rear and there also is another on the front of the transmission facing forward.
