Case 430 Diesel

Good morning fellas, Picked up a 430 Diesel that was sitting in a scrap yard, with a loader, for a reasonable price. Engine was tight but was able to rock it back and forth with a bar on the PTO and freed it up. Cranks perfectly now. Started checking/ changing fluids from sitting from who knows how long, but must not have been a lot of time since engine oil was actually pretty clean, as well as the air cleaner oil. So I drained all the fuel out of it and the filters, bled them, tried to start, no dice, popped the injector lines off, no fuel at all. Ok. Fiddled around for a while before popping the top of the injection pump off and found the metering valve was stuck in the off position, working it back and forth a bit freed it up but already told me there was contaminants in the pump. That's where I left it, pump has to come off and apart to clean it up.
So on to the question... Has anyone had a similar issue? Any advise before I take the pump right off? Even though I think thats the right way to go, there was some water contamination on the throttle rod when I pulled the top of the pump off. The pump drive shaft is turning all the way through as the supply pump is turning and filling the pump up as well as I've aligned the marks to remove the pump. My guess is the plungers are stuck on the pumping sector, or there is a blockage from water damage preventing fuel from getting through the metering valve.
Tractor is a '66 from the serial number, if the tach is indeed working as it appeared to be from cranking it, it has 1800 hrs on it. Looking forward to using it as an acreage tractor

Second problem is I can't get 1st or 2nd gear. All other gears and ranges work but I haven't pulled the cover off to see whats bugging that shift sector, that's secondary once I can get fuel to the injectors
 
I see pumps come in every week with stuck plungers and valves I tear down for repair. Hopefully the plunger rotor plunger bore is OK, if bore or plungers are scored hydraulic head will need replaced..
 
I am proud life long user of a Case 320 backhoe (50 years) and 430d (45 years). The gear shifting problem probably is the same issue I have on my 430; a broken shifter. I can't find any parts; so I am moving toward a welding repair of the cast steel? Shifter with a bore scope and 3/32 7018 hi/low rod with some steel reinforcement. Any advice would be greatly treasured.
 
So now a few weeks later, Had the pump off again, changed the isolator on the weight basket and installed some supply pump vanes, and it took off first hit after bleeding the injector lines. Minor adjustments for the idle screw and have to get a few others but happy with how it runs for now. I did put the advance in backwards, had forgot which way it had come out, which just yielded alot of smoke and barely running. Removed the pump and changed it around, tractor fired as I described. I can get on with the rest of the tractor. Despite not knowing just exactly how long it sat until I got it, everything works other than a steering cyl leak, and the temperature gauge. Was pleasantly surprised that it even had proper charging voltage.
