I am building a WC AC puller. I want to use a flat head off a D17 with M & W pistons. Got a 45 crank so pistons will come up flush with the sleeves. Will this combination of head and pistons work?

It depends on what your m&w pistons are for. If they are for a 45, yes, if for a WC or WD, no. The compression height is different. That being said, they can be cut off. I have cut them at the top ring groove-just have 2 comp. rings instead of 3. I used total seal rings just to be safe. Worked fine. I would first put the pistons in and see what you've got. Try to get around 12 to 1 compression. Good luck.

set number SP-46 is for a wc/wd, SP-48 is for a wd45 not sure if that relates to the piston number, cc the cylinder to calculate comp. ratio

The SP48 pistons are the correct ones for a 4.5" stroke WD45 crank. Also remember these are 4.125" pistons not 4". So you also need the proper larger diameter sleeves. Unless you can find a Leroy 201/226 head, your only option is a flat head. All WC/WD/WD45/D17 heads are flat w/o a combustion chamber. in fact any of the Allis W-series heads should work just as well as a D17 head in this application. We built a very similar engine to the one you are considering. Another option is to use flat-top WC or WD pistons with the WD45 crank, but I personally like the crater style piston. I would be happy to discuss it with you. Kip
