1968 Ford 4000 3 cyl diesel independent PTO.

Is there anything bolted to the lower cover that has to be unbolted from the inside?
I have previously moved the tube going to the flow control valve and removed all bolts. The cover is stuck tight. Even tapping it like you would to remove a stuck valve cover wouldn’t release it.
What else needs to be done to get it off?

That "pump cover" is not a cover. It is part of the housing of the hydraulic pump. Get yourself a service manual. It has the procedures to follow to take everything apart and put it all back together.

I just had that pump off on mine.
No bolts inside.
It was stuck on there pretty good due to a bit of rust on the two dowel pins.
I took a sharp wood chisel and tapped it with a hammer between the cover and the housing (hard to get in there to do) and got it started then gentle prying with a screwdriver got it off.
As Sean says it is the pump itself and not just a cover

My hydraulic level plug was stripped out by the previous owner. I wanted to remove it, tap the threads, and replace it. The pump works fine. I do have a leak out of that pressure tube so replacement of the o rings is going to happen
 
The tube between pump and flow control has to push up into flow control. put new orings on both ends.
I can get the tube to push up but cannot get it to go down past where the clip goes. Clip not installed. If I have no o ring on the bottom will it push down far enough to change the top?

If I'm following you...
I have not tried to pull that tube down farther into the pump to change the upper seal. I only pushed it up to get the pump out. Once the pump is out you Can pull the tube out and change the seal.
The couple of those tubes I've had out needed some love with a file and emery cloth to get the rust and vise grip marks off of them anyway and that's easier to do on the bench or lathe.
Get the I&T FO- 31 manual.
I&T might have merged or been bought out by Clymer since I bought mine so you may have the right one ready
Others here can update you on that.
