Ihave a machine shed built in the mid 60s they used alumanum corrigated sheets [very simalar to the roofing used now] they installed several fiberglass panels for lighting ,they have began to rot away ....i dont have any sheets to replace them with. what should i do to cover over them, and be water tight??

A lot of current sheets have a different "profile" than older ones, but you can fudge a bit with the foam insulation strips and maybe add silicone sealant.

Could you remove a couple of sections on an end to replace the skylight sections then use newer stuff to replace the area removed?

I would think the roofing plants could fabricate from a pattern.
Portland, TN has/had several of these little plants that made roofing in one long stream and they would cut it to the length you requested. I know they did fiberglass too.
